Default 01 TT with a cylinder 3 misfire

It has a miss and I changed the coil pack cause I know those go bad a lot on these cars. It didn't fix the problem and now I'm not sure what the problem is. I heard it could be a wiring harness issue or ECU issue. Any ideas?

I've got misfires across the board. im in the process of replacing alot of things. I've replaces plugs and im waiting on coils, and the wiring harness for the ignition coils. I've also cleaned my maf. It's running withing normal range on vag-com so i'd going to say its fine. Im also replacing both knock sensors. Ill let you know if this works. So far changing the spark plugs didnt do anything.

Basically I can't figure out what is wrong with it. I've had the issue for over a year now and I've tried a whole lot of things. I'm convinced it's either the injectors or I have a vacuum leak, but I'm a college student away from home and just don't have the time to diagnose those two at this point. The CEL turned out to be my knock sensors. I took them out, degreased and retourqued to 20lbs. The car still starts up very very rough if its been sitting, but once it levels out it idles fine and has no issues across the RPM range. I'm just going to let it be for now until I'm done with school. Let me know if you find anything new tho!

I have changed
-spark plugs
-ignition coils
-fuel filter
-maf
-cleaned throttle body

check your injector dude ...and where did u get ur spark plugs from ....my timing belt went i changed everything and new spark plugs and after like 500 miles on the new head and spark plugs it started missfiring bad ...find out 2 sprk plugs died and bad 3rd injector ...i had to get spark plugs from audi dealer thats the only one that it can would handle

Spark plugs are autolite. Thing is i only replaced them and the ignition coils to solve the issue of the rough startups. And that obviously hasn't changed. so i don't think the plugs were even bad to begin with. How do you go about testing the injectors?? Have you heard of using a stethoscope for clicks? I haven't done it, but it's something i've read.
