Is this limp mode w/ pc-16?
I just got my ECU back with the PC16 flash.. I have codes that all have to do with my throttle body being messed up (I'm going to replace the throttle body) the codes can't be cleared, they just come right back so clearly the throttle is messed up. I'm only boosting at 10psi, I should be around 20psi with the pc16 file.. or do I have a boost leak?

99.5.. I took it over to a local shop that only does VW and Audi, they've helped me before with things like this. The guy messed with a bunch of stuff, but coudln't get anything to work, tried putting the key to "on" and letting it sit, it did nothing. Tried vagcom, it did nothing. Tried messing with the physical linkage and it did nothing. I'm pretty sure normal limp mode only boosts at like 5psi and is sluggish, mine is boosting at 10psi and is very sluggish.

Limp tends to be half the boost of what the chip runs. This is why you only hit 10psi on the GIAC chip and 5 psi on the stock chip.
Were you getting TB codes before you got the new chip flashed into your ECU? Could be an issue with the chip not working correctly with your ECU if the problem only came up with the new tune.

(If it's DBW) Before replacing a throttle body I would definitely have your VAG guys do the throttle body realignment w/ VAG COM or w/e OBD2 software they're using (if they didn't already). It only takes about 45 seconds and could save you some cash. It's recommended in Audis A4 tech manual that it be done anytime you disconnect the battery, clear codes or flash the ecu. It's not ALWAYS required, but worth a shot.
