Default ECU

Somtimes this can happen by the button on the key FOB being pressed and held down by somthing else in your pocket it needs to be checked with VAG if there are no significant faults, if so, it is the most likly thing, the central locking system can be recoded to stop the windows rolling down and up by holding the button down on the FOB.

If there are signifacnt falts;
Sounds like the central locking ECU has melted, To do this job you will have to have access to VAG first to check the fault memory and second to code the new control unit correctly. The central locking control unit is fitted under the passenger carpet infront of the seat in a black box. You will need to take the side trims off and possibly take the seat out lift the carpet up and check if there is water under the carpet that has soacked into the ECU, if so you need to find out where the water has come from the two most likly possiblitys are the Air -con drain pipe blocked and the seal around the pollen filter leaking.
