Default 2001 A6 Transmission Clunk

Everytime I come to a stop, I get a loud clunk coming from the transmission as the Auto transmission downshifts. This problem will only happen after the car has been warmed up after 5-10 minutes of driving, after that it is constant everytime I come to a stop. My dealer replaced the transmission and transmission computer under warranty, however it never fixed the problem. I have checked the motor mounts and they appear fine. I would assume the transmission mounts were inspected when the dealer replaced the trans. If I place the car in neutral when coming to a stop, I do not have the problem. Any ideas or suggestions would be helpful.
