Default Tranny Rebuild for the summer

Well I picked up a 2002 a4 1.8T quattro w/65k manual 5spd today with a messed up transmission. (By the way, my auto 99.5 audi a4 2.8L quattro w/74k is up for sale(chicago,IL) $8,900).

The guy told me the clutch is 2 years old, but I can hear the throw-out bearing is already shot.

The main problem is the 5th gear synro is broken. I want to rebuild the tranny over the summer and wanted to know what parts should be replaced while it's apart. I'm also considering the APR+1 and what clutch will hold up w/ a stock feel.
