Hey I'm new.

My '97 A6 doesn't heat up enough to put the needle in the middle of the water temp gauge, although I do still get hot air out of my vents.

Does this indicate that I need a new thermostat?

Also, is there anything else I should do while I am replacing the thermostat. (For example on my m3, while I am in there I replace the plastic thermostat housing with an aluminum one, replace the water pump, and get rid of the useless secondary cooling fan.)

That sounds about right. Your thermostat might be opening up to soon to allow the engine to heat up.
