Ok weird problem.
I had to replace the TB in my car.. prior to doing so I've numerous times disconnected the battery for 20 minutes and everything would be reset.. so I thought (I would be forced to wait an hour with the key in on pos. to program the stereo)
Now - After replacing the TB I clear the engine codes with a standard OBDII and then disconnect the battery.. I've done it more than once and last night I let it sit all night with the battery off, the TB disconnected, and the ecm? unplugged.
I connect it all again and the stereo is letting me program it IMMEDIATELY without any wait.
Wtf?

as far as i know you should be able to enter your code immediately but i dont see much of a problem if everything is working correctly. ive personally never had to enter my radio code when i disconnect the battery. have no idea why.
