B6 1.8; dead battery, timing belt change, rough idle

02 B6 1.8t; overheated and towed it home. Changed the timing belt and water pump, thermostat and coolant flange. Recently replaced coil packs and plugs; after the timing belt change and coolant flange/thermostat replacement i started it up and it ran like a top except for a leak on the coolant flange. I replaced the o-ring and put humpty dumpty back together again and it runs rough, like on 3 cylinders, after having to jump the battery. The battery had been dead since it was sitting for a few months. I jumped it and it ran very rough. Plugs were black when I pulled them. Wire brushed them and gapped them again. I had to replace a vacuum hose that was under the intake manifold and the oil rebreather tube. I haven't checked any codes. It ran great while it was leaking but now runs like hell. Needing some suggestions on what is next besides charging the battery. Thanks in advance.

u might still have a vaccum leak. is it studdering and all?

yes it is studdering; I'll investigate the vacuum lines. I had to replace the L and T breather hoses (ECS tuning ES#2214900 ) and the breather hose (ECS tuning ES#277547 ). i didn't change the PCV, maybe those have given up the ghost too. I'm betting they are were original parts with 144k miles on them.

Thanks!
