Unplug the battery, short the two wires (+/-) for 15 seconds, reprogram the key fob and see what's working. If the windows are working, you have to roll them down and up all four of them one by one, then you should be able to open the four window with your key on the driver door.

I already unhooked the battery and touched the two cables. The windows still didn't work after (using switches on both doors). I didn't mess with the fob because I didn't see a point until it started working from the hardwired controls.
