Default engine rough at low revs

Car is a 1995 Audi 90 CS 2.8. I had a problem with the ignition lock making the starter stick on, so the car sat for about a month while I saved money to get it fixed. During that time I replaced the breather hose on the passenger side of the engine. I finally got the car fixed and now between 1,000 - 2,000 RPM the engine is rough and jerky in any gear at any speed. As it warms up, it clears itself up but not all the way. Above 2000 rpm, it's just like normal. The car is a 5-speed, so I was afraid it was a clutch issue but if I just rev the car in neautral I can still feel it. Perhaps when I replaced the breather hose I didn't tighten something properly, i'm going to check that tomorrow as well as my air filter. Any other ideas? Strange it just happened out of the blue right after I had this stuff done.
