Could be that the disk is dragging after the material warms up or your pilot bearing is grabbing the input shaft after it warms up. Really no way of telling without pulling the transmission down.

Just buy a "P" ndbw ecu for a early A4 1.8t and swap it in to make sure the car will run, if it does then just have that one flashed by GIAC or one of their dealers.
