Default 2009 A3, EPC and CEL light occassionally, loud engine

I have a 2009 A3 2.0T that I purchased used last year. It has high miles (I'm at 94,000 now) but I love it. However, since I purchased it the EPC light comes on randomly. The codes say throttle body position sensor, which has been replaced since I purchased it. But the EPC and CEL light come on randomly from time to time. I can pull over, turn car off for a minute or two and restart. Sometimes both lights go off, sometimes only the EPC light goes off. Recently there has been louder engine noise, somewhat a clicking sound. Mechanic said it was the lifters and not unsual. But the noise has gotten louder and from outside of the car it sounds terrible. Seems to me that such a "luxary" car shouldn't sound awful. Any ideas or suggestions?

I've had quite a bit of work done since I bought it, trying to stay ahead of the big money repairs. I've read on here that the transmission warranty was extended to 10 yr/100,000 miles and am curious if that only applies to Certified Preowned as I did not buy mine from Audi. I do have the somewhat jerky acceleration and stopping, but not too bad.

Also, when I start the car it says "service due" in the mileage screen and there is a wrench next to the miles driven. My mechanic took it to Audi last time I had new tires, etc. being put on. Audi couldn't detect why it would be saying that or clear it.
