Never heard of many problems with the remote. If it is just get a new one and program it yourself, no need for VAGCOM. Search here or check out audiworld.com tech section for programming instructions.

I just had this issue on my B5 Avant earlier this week, after changing the remote battery.
The manual says essentially "Stand close to car. Depress any button on remote. Unlock car with key within 1 minute of pressing button on remote. This should sync the remote and car alarm."

Basically, the remote reset itself when you replaced the battery, and the car is just verifying the remote you're using is in fact for your car.

You should still be able to lock/unlock/alarm your car with the key though...?
