There was a notice that came down from Audi on how to relocate the antenna wire. Search on Audiworld.com for it.

Never heard of that one...

Stolen from audiworld.com:
Audi Technical Bulletin
Subject: Folding Key (Keyless Remote Transmitter), Increasing Distance Range
Model(s): A4 Sedan 1998
Group: 57
Number: 98-02
Date: June 16, 1998

Condition: Low remote transmitter range (remote functions operate only within 5 feet or less).

Production: Improved transmitter begining production 03.98 with VIN: 8DW128920

Have your dealer order part # 8D1 971 650A - remote transmitter antenna lead.

When procedure applies to vehicles within the New Vehicle Limited Warranty, use the following:
Part Identifier: 5708
Labor Operation 5708510 60TU

My only question is whether newer A4's already have this "fix". But it can't hurt to ask if it applies. You will know because without it, your remote only works within 5 or 10 feet (if you're lucky).

I had this done to my 98 A4 and the results are amazing. Before, had to stand less than 10 feet away, and it was hit or miss whether it would work even then. Now, way across a parking lot and it works, and it works every time!

For warrenty coverage, trick is to tell dealership that the remote doesn't work properly ALL THE TIME. Your problem is sporadic. Shop will try it out, and of course it will work for them as designed. But if you tell them the problem only happens occasionally, they may be more inclined to do the upgrade under warrenty. They will also want to replace your remotes' batteries, which can't hurt. Bring both of them with you.

It seems audi of america made people remove the TSP from websites. Basically the antenna lead is on the passenger side of the trunk. It should be under the carpet in the well below the trunk level. You take the antenna wire lead and thread it out the gromet nearby so it sticks out on the other side of the trunk. Behind the fender.
