Default Shop is lying to me..

Im about to take out my ECU and ship it off to get it reflashed for my b6. Im went bt (71r), and am getting a reflash. My ecu is going to removed for about 4 days, should i disconnect my battery, and also my shop told me a bunch of **** is going to be screwed up i dont remember what they said. But can i just take it out and pretty much plug it back in and will my car work perfectly..Or whats the deal with them saying a bunch of **** is going to be fucked up?

PS:02 b6 1.8TQ 5SP

Thats what i thought, butI dont want to be a smart *** but you have a b5, and i know they are similar, but i dont want to get screwed for this. Does anyone know that is 100% positive and has a b6, and has gone BT or had their ECU removed for about a week?

The ECM is static protected, modules like the steering control module and the air bag module isn't.
