I once had a car with this problem and replacing the window motors to a higher software version fixed it

 

Replacing the keys has worked, so far. I'll keep the window motor software upgrade in mind if it happens again. It seems many people have the problem and different things fix, which must be why the dealers have such a hard time dealing with this problem.
