Default 2.8 engine problems

I have a 2000 2.8 A6 when it was parked my son was driving it an he said it acted hot when I started it I had to keep it at high revs just to keep it running an was very hard to start. Its been sitting a while now an when I hook the battery up it acts like it has a dead short in it an clicks down by the starter area but drains battery very fast, after looking today I found one of the wires that run to the coil pack had been tore an bare wires showing could have this cause the getting hot an running terrible when this all started

From what you describe, I'd check the battery first, hearing only a click when starting sounds like a dead battery.
Frayed wire on a coil pack - I'd want to know why it frayed... rubbing against something, animals chewing it, etc. If it's causing it to run rough, it should throw misfire codes - once you get the battery issue sorted, pull the codes and see what the ECU says.
Acting like it's hot when starting is a classic symptom of a bad temperature sensor. - lots of posts here and on other forums about that.

If you have a vag-com scan the ECU for codes. If infact the car is misfiring the ECU will detect it. The ECU should also pick up on any power shortages and will throw a CODE, NOT MIL but a code.
