Default Using the cam lock tools on an A6 3.0L heads

I just finished replacing valve seals and bent valves on both heads. I must have gotten lucky by placing the cam locks on the driver head and all valves are closed.

However, i noticed that the passenger head has open valves when the cam lock tool is on. It sort of makes sense since the pistons are down on those cylinders. But, I just need to make sure before I put everything back together and I doesn't run properly or even at all.

That is normal. The passenger side cam is riding on some lobes when the timing is in the proper position.

SOunds like you are making good progress!
