Help me Spend Some Mulla!!
It is but the stock head unit has a "chip" that powers it...its a complicated mess to explain but a aftermarket headunit will work just fine with stock speakers they just wont sound as clear..
Mobius97, either you had an ignorant salesman or he was trying to take you for your money, or both. An aftermarket headunit works fine in the TT with a few accessories. Here's a couple of good write-ups about the install.

Don't be fooled. The stock Bose system actually sounds pretty good, but you can't bring out its potential with the stock headunit.I did this myself and it wasn't too hard. The hardest part is fitting everything in there behind the headunit. The stock headunit uses preamp outs, which is unusual for a stock unit. Basically, these are the RCA outs you see on the back of aftermarket units. Usually stock units use line level outs.A Metra 1787 adapter will let you turn the stock harness into preamp outs you can use with an aftermarket unit. You will also need a ground loop isolator, otherwise you will get aloud pop everytime you change a station or source. You will need the front plate adapter so you can mount the headunit into the stock space. If you have any questions about the install feel free to PM me. BTW,an aftermarket headunit makes the Bose systemsound fantastic! The Bose amp will sound better than any aftermarket onboard amp ever will.

Pioneer deh-p7900bt. I got about a 40% discount on the headunit and rediclous discounts on the accessories. The headunit was retail $420 and the accessories would total about $60 + tax. I did the install myself in about 3 hours. Here's a pic:
