Low boost and chipped ?
Allow me to amend my list of ''must have's'' for the TT.
Bentley Manual
Vag-com cable
pressure tester
Check out what schwing sells on www.modshack.info for a pressure tester, and then go to the hardware store and build yourself one.
This is pretty much a required tool for ANY turbo car.

If you see my post under gear/transmission problems, i was/am havin the exact same problem, when i push the car hard it goes into limp mode when i stop or slow to a low speed. After turning the car off and on again its usually fine.
I also am chipped with the 93 APR, and my boost gauge isnt hooked up yet, but i am gonna see if i get the same results once it is........

You more than likely overboosted and the ECU put you in a "SAFE" mode.
Happened to me when I cranked up my boost too high (spiking at 26psi),
Turned it down to around 20-21psi and all is good with the world.
You may have to reset the ECU via a Vag com or a Scangauge II or a LiquidTT. Do you have a Manual Boost Controler? Or any way to reduce your APR boost settings?

It's probably a tad too agressive. I have a REVO tune and you can adjust the boost with the SPS3 switch. What is the Vacuum reading on your boost gauge at idle once warmed up? That would give you an indication if you are having a vacuum leaks somewhere.
Call the shop that flashed you and have them recheck the tune/chip.
Also make sure you are running 93 Octane gas.
