Maybe you missed something, or damage things when cleaning the egr valve. That almost always seems to be the case for me. Ive also bumped a vacuum line once sliding my hand down the side of my old Mazda's motor while wrenching, causing it to throw a code. Id check the surrounding area where you worked to make sure you didn't accidentally bump a wire loose. Hope this helps, just throwing suggestions at ya, good luck.

tripple checked everything took photos of everything before taking apart everythings all in good the codes were on before i did the manifold and egr i did those things hoping to fix the problem. All of the codes came up after getting a new flexpipe welded in. Car runs great like it should actually its runnin the best since i owned it, just the codes lingering though. i tested the diaphram of egr valve to so its all good

You didn't happen to brake the EGR temp sensor wire while removing the intake.
Real easy to do if not careful.
