Pull the tranny?
I added the can of Seafoam to the oil and let the car run a little while. The noise has pretty much disappeared. As I stated the engine has probably been sitting for years and was pretty dry. Seems to be well lubricated now.
I drove it around the neighborhood and had a run away throttle issue. I quickly turned the key off and checked under the hood but could not find anything loose or out of the ordinary. When I restarted it, it seemed to be o.k. Stopped at a friends house and let it idle for a bit while we talked. Took off down the street and when I fed it some throttle it stumbled badly and engine light started flashing rapidly. After a few seconds the stumble went away but of course the check engine light stayed on. The check engine light was not on before that.
Sounds like a little bit more work to do but I am alot closer than I was last week.
Hopefully nothing too weird going on.

I am back and need some help again.
I was idling the car and she runs good. I revved her up a bit and everything seemed fine. I rev her up about 5k rpm and she started cutting out and running rough again. When I started her back up she ran very rough and had a very loud knocking noise coming from what sounds like down low. I ran her a minute trying to figure out what the noise was (praying it was not a rod). She died a couple of times and after restarting her a couple of times the idle smoothed out and the noise was gone.
Right now she idles just as smooth as can be with no upsetting noises.
When I rev her up a little from under the hood I can hear what I guess is the turbo whinning a little but then I hear a gurgling noise through the air box as it backs down.
This is my first experience working on a turbo car and I have no idea what noises are normal and what are not.
Any ideas what I should be looking for? Bad turbo, some type of valve? I unfortunately have no idea at this point. I sure hope someone has some ideas for me.

Do you know if the turbo is getting oil? If the engine hasn't ran in a few years it could take a day or two of running before it's normal again. When I let my 2.8 sit for 6 months and finally got it running again it ran rough for a few hours before it smoothed out for good. Something you might also want to check is oil pump, vac lines, and oil and vac lines to the turbo. Another thing you might want to check out is gunked up turbo bearings.
I will check all of those. It idles and runs good until I try to rev it up past 4k or so.
I checked the turbo shaft and all before I installed the engine. Everything was very clean and spun freely. I will have to go back in and check all of the vacuum lines to the turbo and make sure they are where they are supposed to be. I imagine if they are not in the right place it could cause and issue.

Good to know. She definately misfired. Runs and idles fine right now. Seems to fall on her face and idle very rough if I try to squeeze rpms out of her. Then it will clear up.
Going to run her and baby her a couple of days while I check everything out. Hopefully something will come to light.

I guess to be more specific I am looking for info on the vac hoses around the turbo. There is one that comes from the intake over to the turbo that I need to make sure I put in the correct place.
I had a blinking CEL, a rough idle, and some very nice misfires as well. All I had to do was replace the spark plug wires. A few of them were pretty damaged. If you haven't, you might want to check those as well. Good luck!
Finally have her running good. I suspected that I had the vac hoses to the turbo, dv, etc. all jacked up. A little home work, a couple of pictures, take a few bolts out to gain access and BAM! Took her around the neighborhood and down the freeway feeder road at speed and not even a hiccup. Whew....
I have to tell you I am glad this thing is running. Been a long few months and $$$ out of my pocket but it is done.
I want to thank all of you guys again for this web sight and the input. Its been a huge help with all of the how too's and other peoples experience to read about. I have learned alot about Audi engineering.

I paid a $200 core on the engine from the salvage yard and was wondering if you guys thought I should return the core or keep it and use it for parts.
The engine had 84K on it when the TB tensioner let go. There are some usable parts. Coil packs, wiring harness, turbo, etc. I know those parts will add up to more than $200 if I have to replace them but then I have the job of disposing of the unusable parts.
I know the valves and pistons were munched. There is alot of small metal bits in the intake manifold.
So what do ya think?
I guess its time to clean up that garage now......
