Have you had your coils checked? The coils that Audi/VW use have had a tendency to fail. Also, another thing that could be causing what feels like a misfire, is carbon buildup. Certain years of V6 and V8 Audi engines have had issues with carbon buildup, which can cause a misfire situation. Since these are direct injection engines, not a drop of detergent ladden fuel touches the intake valves or runners, causing oily PCV valve gases to build up on those parts causing issues. For some reason, you don't seem to hear about it as much on the DI Turbo 4. Interestingly, one of Audi/VW's solutions to help keep carbon buildup at bay is to run the engine at 3000rpm or more for 20 minutes. It helps to burn off the carbon buildup. No joke, it's actually mentioned in the Audi/VW patent paperwork on the DI engine. It's otherwise known as an Italian tuneup. So you might want to take the car out somewhere and drive the snot out of it for a little while, especially if your typically very easy or gentle with the car and throttle or do lots of short city trips.

Several years of the coils on the 2.0t got replaced free in a service action due to the high rate of failure. You might want to check and see if your V6 was included in that service action.
