Default 2006 A3 Shortage EPC

I was wiring the light plug for front bumper lights because one of them were broken, and I forgot to disconnect the battery and got a shortage. Now I can hardly start the car, only starts if I crank it for a while, and the car will run very rough. I get a check engine and EPC light, and I get the codes P2294 (Fuel pressure regulator 2 control circuit) and P0657 (Actuator supply voltage circuit/open) and a bunch of other codes. Does anyone know a possible solution or what needs to be fixed/replaced? I have already replaced the crankshaft position sensor, got another fuse box, ECU has been changed and reprogrammed, have also changed the MAF sensor, but changing those things didn't do anything. If I disconnect the MAF sensor then I am able to start the car fine but if I rev the engine past 2,500-3,000 rpms then it will start misfiring and restricting the turbo. All other electronics work fine.
