Default A4 B6 CEL P0300+ more..

So I acquired this car the other day, a 2004 Audi A4 B6 w/ 133,000 miles and yes, it had a CEL on it....
Yesterday I was able to use AutoZone's crappy reader and it told me this:

p0300 Random Misfire
p0301 Cylinder 1 misfire
p0302 Cylinder 2 misfire
p0303 Cylinder 3 misfire
p0304 Cylinder 4 misfire.

I then took the positive battery wire off the battery and then reattached it a minute later to "reset" everything. (Yes I know this isn't really the proper way, but hey you have to start somewhere....) When I started the vehicle the CEL was obviously off. After reattaching the battery wire I drove it around for about 2 hours, really opening it up WOT and no CEL threw... (I figured that's because the whole computer hadn't fully "boot" up all the modules to really read everything. After I drove it around for a little I then took the car back home and let the car sit overnight.
About an hour ago I got into the car because my roommate has a descent scanner (come to find out he has any tool I need to work on the Audi which is nice of him) ...AND
BOOM. CEL throws within 5 seconds of turning the car on, this time there seems to be one code missing, strange, the codes read as follows....

p0300 Random Misfire
p0301 Cylinder 1 misfire
p0302 Cylinder 2 misfire
p0303 Cylinder 3 misfire

So I want to backup and say a couple of things, when the car starts up cold in the morning it runs completely HORRIBLE it's almost as if a HUGE vacuum line is not plugged in....
Also, out of all the years of owning different vehicles I have never heard so much of a rattle noise coming from the engine. I don't have a stethoscope but I could fairly say its like a non-repetitive knock sometimes fading in and out not at a consistent volume.
If it helps I could possibly upload a audio file to let you guys hear the noise, its very distinct, like something I've never heard before

If I let the car heat up to normal operating temperature you don't really have a rough idle anymore, you just can hear a very and I mean very low misfire happening, I would probably say the only reason why I hear this misfire is because two owners previous to me the guy decided to delete the muffler so you can drastically hear every output thats coming from the motor.

Tomorrow, now that I know my roommate has pretty much every part you need to work on the car,
I plan on pulling all the Coilpacks and doing a little swapping around basically throwing cylinders 1,2, and 3 packs over to 3,4, and 5, clear the codes with the scanner take it for a spin and see what it does. I plan on keeping the motor at a cool temperature so as to replicate the misfire as closely as possible which seems to occur badly at cold starts.
If the misfire goes to the other banks then that should diagnose bad coils. If that happens to not be the issue then I also plan on pulling all the plugs out to see if they look good and also check spark gap. (does anyone know the spec? if not I can use google.)
The only thing that really throws me off is why would in the beginning cylinder 4 was misfiring but now it doesn't throw a code anymore.

I've read a lot of people saying to check the vacuum lines I took a pretty good look yesterday at them however if someone could point me to a good diagram where I could easily identify all the vacuum lines, that would help me out alot!
This car seems to have vacuum lines going everywhere. I haven't been able to find a good drawn out diagram.

If it helps everyone out also I can Scan everything off the car that the scanner will allow me to do. It's not the best scanner but it does read a fair amount of information.

Other then that, if there's any other things you guys need to know feel free to let me know. I need to fix this asap so I can get this smogged and get myself some tags- July 2019 is the ones on them now... horrible.

Thanks for taking the time to read this poAst, I look forward to hearing what you guys think the issue could possibly be.

Sincerely,
Justin King
