Clean injectors?

Question Clean injectors?

My 2005 A4 3.0 Tip sat on dealer lot from late August until March. It was low on gas, and with a dead battery. Cable started it and drove it home (65 miles) with no trouble.
New battery installed, I was driving to the gas station to refill and the engine started to misfire on multiple cylinders (confirmed by plugging my vag-com into it). I replaced the plugs for good measure but found that they were dry. I then replaced the fuel filter (despite the fact the the car only has 27k miles on it) and it still misfires on multiple cylinders.
I suspect some junk may have gotten past the filter and into the injectors.
Has anyone encountered that type of problem? Anyone removed and cleaned the injectors?
Does anyone think it is ignition related?
