Default Radio and BOSE amp destruction Help!

I just bought a 99 Audi a4 1.8t WITH the BOSE system, and it's a great little car with great gas mileage. When I bought the car I noticed that two of the BOSE speakers were blown and I didn't care because I would just replace them. I just started attacking it last night, after I bought a Kenwood receiver and 6 PolkAudio component speakers, and then I ran into a problem. After hooking up my wiring harness and making all of the connections, I turned the car on, receiver booted up...but no sound. I realized after a bit of research that the factory amp is my problem. Is there anyway I can SIMPLY cut the wires and reattach them around the amp, or is my best bet to run new wires from the HU?

I had the right side of my A8 sound go out. The codes said that the protection system had shut it down. I got the protection code reset and all was well. (dealer was initially reluctant to reset it) Turns out, the speaker wires were disconnected to get access behind the dash for something else and that set the code, turning off the right channels on the amp.
