2003 Audi A6 - 5 cylinders reading misfire - plus secondary air pump 1&2 help.

I recently let my idiot friend take my car out for a ride. He decided to redline every gear before i had to take over.
Before he drove it, my check engine light was on and giving me a secondary air pump code. I thought nothing of it. People on here said it was no big deal and "if you can hear it when the car turns on, you know it works." So i decided to save the money and time.
After he drove it. The car immediately started misfiring and running heavy. I took it to an advanced auto parts to get the codes read. I got 3.
p04921 and 920 (secondary air pumps 1 and 2)
and the p03000 saying every cylinder except for number 4 was mis firing.
I checked the seals around the secondary pumps (on the front of the engine block, two solinoids with a 4 inch hose connecting them if I am not mistaken) and I do not notice a leak or loss of suction. I have not gotten a smoke test, but I looked all over and can not hear or see any damaged tubes.
I also took out each coil and plug and the plugs are in bad shape but some of the ignition coils actually look functional.
I drove the car home and ordered the parts. The car was shaking vigoursly and I am scared to death to try again.
Now i am not a master mechanic but it seems a little far-fetched that my car could actually work on one good cylinder.
So I ordered all 6 coils, new plugs, and a new air filter.
So here is the question - before I install the coils, is there any thing else that could be causing this to misfire that badly???

btw, the most important part -
the car is a later model 2003 audi a6 2.7t - the reason I say later model is because the coils that were originally ordered were for the 03 but they were wrong so I got the 04 ignition coils and they fit.

quick update - replaced two of the coils n 4 plugs. Still waiting for other four coils to come in. The check engine light is still on, but has stopped blinking. I drove it about 20 miles to get the rest of the parts just to find out they were not in yet
Either way, the car drove halfway decent, I tried to shift before it even got over 2500 rpm in each gear but there was no shaking.
