New S4 owner concerns

I bought a 2005 B6 S4 about 6 months ago and have loved driving it since, but a couple things have really started to worry me and I'm hoping to get some advice here. I could just be worrying about nothing, since im not really used to driving a car like this and, I used to drive a Pontiac Grand Am (good riddance) and before that a minivan so I didn't pay nearly as much attention to how they drove.
My biggest worry is the Tiptronic transmission, it will sometimes make a strange noise when downshifting in D. Usually happens when I'm cruising at low MPH and low RPM in 5th or 6th gear and I hit the gas to accelerate hard. It makes a strange pop noise, sounds like metal on metal, a bit of a jolt on the steering wheel and a moment of lag before it takes off. Seems to happen more if I've been driving for a while. It will not make this noise on tiptronic downshifts. Mid to High range RPM upshifts can have a bit of a lurch , but usually only in tiptronic and never while in S. Downshifts while coasting to a stop can be a bit rough especially 2-1 .
Not too concerned about the rough shifts, since they are pretty mild but still more than the almost nothing I usually feel when the car shifts but that noise has me worried, am I just abusing the trans when i do that or is something wrong?
The other concern is that the car will sometimes idle rough. The engine sounds off and I can feel the car vibrate, if I let it roll a little it will usually smooth out, but I can also feel it in Park.
A few things I know are not causing it to idle rough are spark plugs or coils since I changed the plugs and the part number on the coils ends in T (which is the new one right?). Really hope its not a timing chain issue, since it does make the rattle noise on a cold start and is coming up on 90k miles and have read too many horror stories on that repair.
I had the car in to the dealer for 85k service and they recommended a fuel filter, valve covers and upper control arms if that helps at all.

Not sure about the idle. Try cleaning the Mass Airflow Sensor with electrical parts cleaner (clean the wire that reads the air).
As for the trans... My tip has rough downshifts. Might be worth changing the fluid and filter in your trans (don't take it to get "flushed"). Audi claims its lifetime fluid but I'm not buying that.
The rattle... tensioner for timing chain probably.
