Thanks for the info. I'm going to swap back the ECU's and get it to throw a code again then vag that and post it. We'll see what comes up.
seriously dude change the plugs, this isn't the first time I've seen these cars start misfiring after a ECU upgrade and plugs are to blame.

with your new software you should be using NGK bkr7e plugs gapped to .28 also denso ik22's are another option if you cant find the NGK's... I usually have to go to 2 or 3 stores before I can find the bkr7e's

Alright, went to the parts store and bought the spark plugs, so I'll change them when I get a chance. I swapped out the ecu to the mtm chipped one before i went and the car seemed to run better on the way there. I VAGed it for codes and this is what came up from the mtm ecu:

The power one has to do with swapping out the ECU, don't worry about it.

You have a BOOST LEAK! It's telling you that.
Your O2's are bad

Start there, since it's on most cylinders, once you change the O2' & fix the boost leak, if it still does it, the MAF & CTS need to be checked

Check the above link At the end of the *.pdf file, It alks about throttle adaptation.. read it. It might help.. good luck

I'll change them as soon as I get them and the spark plugs and give an update. Meanwhile, any other opinions are appreciated. Also, anybody done a DIY writeup on changing the o2 sensors? and has anyone done it that might want to give me a rundown? Thanks

no but they look like a PITA to do

no but they look like a PITA to do
I thought they were easy to get to when I disconnected/removed them...

This weekend I changed the spark plugs and the abs pump/module. Took the car out for a spin and it had a dead spot around between 2500-3000 rpm, but when it got above that, the power came back. This morning i shifted to second gear and lost all power. It wouldn't let me go above 1200rpm and it idles really rough. Here are the codes I got from it:
