I have 02 which is the same (c5) chassis, and it is located inside the stereo deck, or more precisely, behind it.
When I bought an aftermarket deck I had to get a new antennae, it's really just a piece of metal (almost a wire) that has a special plug to fit the harness to the deck.
There was no OEM part available that was compatible with my car (I have the Bose Symphony) so I tried an 02 jetta part and it works great.

The radio antenna is in the rear window. Actually there are several, the combination with the strongest signal is used. Some years have a separate module to select which antenna to use. The stock radio has two (HF and ZF) antenna connectors that connect to antenna amplifiers (one or more depending on the year). These are located close to the rear window. Very complicated system.
