I used a piece of string trimmer (weed eater) line to push down my sunroof drains on each side. On my vehicle (2000 A6 4.2) the line exited at the interior door frame (open the door) on each side respectively, through a piece of green tube that protruded only slightly from the frame.
To verify drainage under the battery tray, I poured about 1 liter of water into the tray, with the battery still in place. About 1-liter exited out the bottom of the car and I called it "good".
