Your post-cat O2 sensor is bad or fouled. I had to replace mine at 65K miles.

Could be a number of things, bad coil packs, bad plugs, bad coil wiring harness. I'd start with the easy ones first and change the plugs and coil packs. The CPs on these engines are a weak link, they will fail in as little as 20K miles but some have had them at 100K without any problems. You can pick up a 4 pack of them on ECS tuning. I always keep a couple of spares around. The other thing to inspect is the coil harness wiring to make sure the wires haven't been damaged, but I'm leaning more towards the CP's and plugs as being the culprits.

This is probably related to all of the misfires and bad O2 sensor.

When you hook the battery back up, put the car into run, but dont start it, you will hear a whining sound and that is the engine doing a Throttle Body alignment. That should fix your rough idle, if not then just run it a bit and see if the ecu will adapt out of it, if not you may have bad plugs, coils or even a maf....
