Default 99 A4 1.8 Quattro transmission issues

So I recently bought a 99 A4 with 170k..I didn't know what I was getting myself into but fell in love with the experience, I bought the car knowing it was going to eventually need a new transmission due to loss of 3rd gear so I went out and bought a transmission from a salvage for 600$ I got a 3 month warranty with it as well. So I had my father who's a mechanic for over 20 years put it in for me & when i got to driving I noticed a strange jet lag feel like something's holding the car back..not only that but it's as if second gear has gears within itself like the rpms hesitate down between 3000 & 2000 then shift into 3rd unless I'm heavy on the gas pedal, when I use the tiptronic this isn't an issue and the jet lag isn't AS bad I have no check engine light on just the break and abs lights which are probably sensors i really fell in love with Audi despite all the negativity I heard about this make and year if i was sold a failing transmission I will return it for another but if this can be corrected with a computer update of some kind I'd love to save myself the trouble if any one knows about this issue let me know ! Thanks

You really need a VAG-COM to see what the Tranny Control Moudle is telling you. Just because there isn't a CEL doesn't mean there aren't codes waiting to be read.
