Or should I swap coils 2 and 4 with 1 and 2?

What did you gap your spark plugs at? If you didn't, it's wrong. If you gapped to .032 like the manual says... sorry, wrong again. Because you're chipped and pushing more boost, you need to gap to .028 inches. This is most likey the cause of your misfire. But swap the coil packs anyway to see what happens.

Each cylinder is contolled by it's own coil pack, all collectively controlled by the ignition control module. If it was bad, trust me, you would know (complete loss of power and running extremely rought). And you would most likey have the misfire on cylinder 2.

Also sorry to tell you, but the AEB coil packs are the more expensive kind, about 70 bucks each.

So, break out your tools, regap your plugs to the right gap, swap 1 and 3 coil packs to 2 and 4, clear codes, drive, rescan...

When you're re-gapping the plugs, take note of what color the electrodes are. If they're all white and crusty or wet and oily that could point to something else.

I'll take pictures of the plugs when I remove them, last time I changed them they were white but I think it was from not enough fuel (I still don't think I'm getting enough even after new coolant temp sensor and fuel filter)

Clean your injectors and make sure your pump is working properly.

i was misfiring like crazy before i did a 2.0t coil upgrade. and it was all plugs causing misfire and never got a cel so i doubt its plug related. id got with the swaping coils around and see if you can narrow down the possible defective ones. if it is the coils im selling my icm, 4 brand new coils, and brand new plugs if your interested.
