The brown plug's the stock radio alarm ground, it sets off the alarm if it become ungrounded when the car's locked. You don't need it. As for the 2nd wire, how long is it? It looks like the plug for my facelift ashtray and cup holder lights so I have a feeling it's for some sort of illumination. Check if it gets 12v when you turn the lights on.

There's always the option of leaving them unplugged then going for a drive to see any glaring issues (i.e. certain things doesn't turn on).
And yeah, like Mad Cow suggests, go for a drive at night with the lights on to see if anything on the dash doesn't illuminate.

The facelift reference was to A4TurboGuy, I'm not sure how familiar he is with pre-facelift dash wiring. But facelift means the car is a 1999.5 year or later, anything before that (like your car) is pre-facelift.
Can you take a picture of a picture of which harness the black connector's wires go to? And in that picture maybe show which other connectors go to the same harness?

The stock radio (on my '96) has four plugs like that on the back, and that's the one nearest the center of the head unit, I believe. I just had it opened up last week to replace burned out bulbs in the climate unit.

That's a pre-facelift (quite different from facelift).
The brown connector I believe is only used for the stock head unit, as a ground.
I'm guessing that black connector connects to the off-white-colored fan/motor that attaches to the end of the rectangular duct piece that is just behind/below the black connector in the picture.
