HELP - A4 B5 Gearbox/Throttle Body Issues

I'm a new member to this site and I must say it's bloody awesome. I stumbled acrossit when trying to research some issues I'm currently experiencing with my A4.
Ihavea 1998 A4 2.4 V6 (Refer pic below). I've recently had the automatic tiptronictransmission overhauled and rebuilt. Up until a week ago the trans has been performing well after the rebuild, however recently it has started flaring/skipping from 3rd to 4th gear.
I took the car back to the company who carried out therebuild and they tried to do clear all the fault codes and'reset'the throttlebody and or do a TBA.It gets half way through thisprocedure and comes up with 'error' and justdoesn't want to proceed any further.
Basically theyexplained to me that the throttle body is causing the dodgy gear changes and they cannot fix thisdue to the error on the throttle bodywhich occurs whiletrying to reset.
Prior to this when the gearbox was being rebuilt the throttle bodywastaken off and cleanedand a TBA performed etc.
My question is? Is the throttle body causing my horrible gear chnages? Do Ihave to purchase a new throttle body? Or is thereamuch easier explanation for this?

Doubt that the throttle body is causing the gear change problem. I'd suggest taking it to a mechanic who specializes in VW/Audi. Have him run diagnostic tests on the transmission and transmission control module.
I am not sure that an electronic throttle body adjustment can be done on a 1998, but I don't have my manuals with me at this time.

I would definitely take it to a mechanic that knows these cars, it sounds like the mechanic at the trans shop messed up and is trying to cover his a$$. I highly doubt that a throttle body problem could cause rough gear changes.

After cleaning the throttle body and replacing some vacum hoses the problem is still there.
I had all the fault codes cleared and tested again, nothing came up which was good.
The car still flares quite badly from 3rd to 4th only which seems strange to me?!
I haven't done a TBA as of yet, do you think this would help? If so can anyone please explain how to do this?
