"New" 99' Audi
Hot tanking couldn't hurt, but it won't take the place of honing the cylinder bores if they're out of round--which from the pics you posted I wouldn't doubt. You're definitely going to want all new piston rings, no way of getting around that. If the rods are original I would replace the rods and bearings. If you get the block torn down to find that the PO installed aftermarket rods, plastigauge the bearings first. If they're still within spec you can re-use them.
I'm not familiar with a tune, can I do it off a program on my laptop with a USB to OBD or whatever cable? Or does it require me to take it to a tune shop close-by?
hot tanking is usually so cheap its just worth doing. do you have a machine shop near? mind snapping some better pics of the cylinder walls, thats a good thing to check make sure they are not scored to death or anything like that.
My friend said he would toss it in there after hours at his dads shop. But don't I have to remove the crank?
While I was removing all of the accessories from to block to prepare for the hot tank, I noticed this black thing was broken in a place, what is this and will the piece missing affect it?

Some other pictures:
What's this black thing and how do I remove it? It's connected to the black piece, (see pic above)

What's the easiest way to get this bolt?

That part you can't get off is only secured with an o-ring and should just pop off (you can pry between the block and that little tab sticking out).
