Default judder at gear shift

I noticed a slight judder or vibration on my 2003 A4 1.8T (Multitronic), when car goes from around 20kph to 30kph and 50kph to 60kph. I ignored it until my car started vibrating violently at idle. I've had a horrible experience with the the official Audi dealer here in the Philippines. So, I took it to an autoshop recomended by a friend. The service was good. They showed and explained everything in detail.

Replaced are the spark plugs, 4 ignition coils, Fuel injector rings, and valve cover gasket. The vibration was totally eliminated. But after a test drive the judder at gear shift is still present.

I've read in a forum that this is a gearbox or clutch plate problem. Two years ago Audi replaced my Automatic Transmission Contol Box. Is this the same as the gearbox? I called Audi service and they have not changed the oil in the box. They said it should be change at 60,000km or 5years. My car now has a 50,000 plus milage.
