Default Oh no, what did I do?

I've got an 03 Avant, a couple of weeks ago I had a misfire code in cylinder one. I exchanged the coils between one and two and it moved to two so I put a new coil on two. It ran fine for a day or so and then got a misfire in one again so I put a new plug and coil on one. I started it up and it ran fine, I plugged in the ODB2 reader with it running to clear it(I've done it both ways, running or not for years without any problem). As soon as I plugged it in there was a string of numbers followed by the normal startup words. I have never seen those numbers before and I've used that reader a lot. But I didn't give it much thought. I pressed read and I got the 0301 code along with a transmission code that I've been getting for years. I pressed erase and it killed all spark to the engine instantly, it will turn over but there's nothing there. I checked the two computer fuses on the drivers side dash and they're fine. I plugged the reader back in and the transmission code was gone but the misfire code was still there. I was able to clear the misfire code and it will link up and read 0 codes but there is not a hint of it wanting to start. Any ideas, I would imagine an ECM for an Avant with that tiptronic transmission isn't going to be the easiest thing to find.
