It is most likely a mechanical failure. I beleive there is some plastic pieces in the window assembly that will break and cause the window to stay down. You will likely have to take the door apart to see whats going on.

Sounds to me like an intermittent connection.
Since it went back up, we can rule out the fuse.
Therefore, somewhere in between the fuse and the regulator is broken. I would be willing to bet the problem likely lies in the door where the wires come from the body to the door, or at the regulator itself.
In order to fix it, I would suggest that you remove the door panel (fairly easy). Using a multimeter, test the resistance between one of the wires at the connection at the regulator, and somewhere further down the wire towards the fuse. Keep doing this with both wires until you read an infinite resistance. Once you get this, you can easily narrow down where the break in the wire is.
Since it went back up, we can rule out the fuse.

The problem very well could be the cable wire that is configured behind the panel. I have had problems with the cable in many types of cars. I have replaced the complete window operating mechanism behind the panel. The cable gets too damaged once you have this issue.
I have not actually had the panel off of my B5 A4, its a 2001, but it has the same problem you are having. The driver side rear window does not operate properly. There is definitely something broke.
I have also seen this problem in a 2001 Cadillac SLS, a 1999 Daewoo Lanos, and a 1999 Honda Civic
