01 Audi TT misfired after erasing codes

My 2001 audi tt misfired about a month ago on cylinder 2 and i got it fixed. Today i went to Pepboys to get the misfire code erased from the system and the car misfired as soon as he erased the code. Please help

Was the car running when he cleared the codes? If so, it will hiccup sometimes when clearing the codes on the ECU. My A8 has done that. I always clear the codes with the engine not running.
