I'm sure this response is a little late for you man, but I was having the same problems with my 00' S4. The dealer replaced all of the vaccum seals and hoses, most everything u can think of. However, 15 miles down the road the C/E would come back on. Finally, I was at the point where I was actually losing some power, so I brought the car back pissed. The guy had it for a week, and it turns out it was the Air-Flow Meter on the car. I really am not sure what that deals with exactly, perhaps the turbo's, but the car runs like a dream now.

The Air flow meter (MAF) measures the amount of air coming into the engine, so it knows how much fuel to add to obtain the adequate air/fuel ratio.
