im about to buy a pair of B5 S4 calipers from a buddy of mine for my B6 A4 and i want to know if they will fit on my stock rotors or will i have to buy S4 rotors

Go here first and get some info. B5 S4 rotors are, I believe 321mm. Your B6 are not that big. It isn't so simple as using B5 S4 calipers with your B6 rotors.
