How long did you unplug the battery for? The ecu has capacitors in it which will have power for a couple of hours and then it will still have the same fuel map. Try unpluging the battery for longer (I do it overnight) and then try it. that should reset the fuel map to the stock program, so it can learn correctly.
I'm not sure it will fix it. But every ecu has the same program from the factory, then it adjusts acordingly to all the cars electronic sensors; o2, AIT, MAF etc... if you change something drastically then the computer doesn't know why it changed SO much and thinks it's malfunctioning, then is trying to correct for a faulty sensor. but if it leans the new sensor readings from a stock program then it can adjust more easily.
Try leaving it unplugged over night, I'll bet in the morning it sill start with no problems at all.
P.S. it will take a few miles to learn the new sensor readings, so don't expect it to run like you want it to right out of your driveway. Give it like 10 miles or so, then start opening it up.

nope the ECU will try to reset to standard but cant because of your modification ( you cant just stick something on there and expect the engine to work ok ), you changed the MAF and the intake then the K&N what do you expect
