Default 2.7t grinding when shifting into 3rd gear

I was wondering if anyone else has had this problem. I recently had the clutch replaced on my 2000 A6 2.7t with a Sachs kit. Now when I accelerate quickly, I hear a grinding noise when shifting into 3rd gear. This usually will occur after I take it up to about 4000 rpm in 2nd. It also makes the noise sometimes when downshifting back into 2nd. Under moderate acceleration there is no noise.

The transmission never had this issue before the clutch was replaced. I took it back to my mechanic, he bled the slave cylinder and the noise is still there.

Outside of the transmission suddenly going bad, is there anything else that could cause this issue?

I'm going out on a limb here, but if you did not replace the flywheel at the same time it is possibly due to a worn FW. In older (and simpler) vehicles, you could re-surface the FW when you replaced the clutch, but I do not think that is possible with the A6. Therefore it is possible that your FW has a wear pattern in it from the old clutch engagement and that is catching or causing noise. Whether it goes away or causes problem, I cannot guess.
