Misfire should be constant and no, there is not way to use timing light on our cars. VAGcom or a dealer computer will tell which cylinders are misfiring at what rate reading measuring block values.

CEL is design to recognize trouble. Once you reset the light, it takes some time before the CEL is lit, even if it recognizes some issues. Simply put, the ECU will try to correct any issues on it own at first. Once it can't sort out the issue, then it will throw the code and basically will try to slow everything down in a self preservation mode.

So I need to get it to a mechanic that has a VAGcom & that's why the power is reduced when the cel is on.

If your mechanic did not have VAGcom or a comparable VAG equipment, I doubt that he had proper tools for a timing belt job on a 3.0. Don't take this the wrong way. I am not trying to knock your guy, but all I am saying is that some cars require special tools and procedure. Audi definitely is one of them. Can you tell from your invoice whether the valve cover gaskets were replaced or not? If not, then it is a sure sign that it wasn't done properly.

VAGcom is a tool that can assess issues. Not a tool that controls or fixes anything... By itself, it will not fix your issue.

100% agreed on what hxgaser said here a the timing is off a tooth on the driver's bank.

I understand the VAGcom is a diagnostic tool.
The misfire is not constant but shows sporadically, about every 70 -80 miles so far. I erased the codes yesterday and I just checked, no codes, running fine.

Can the timing be off if the misfire comes and goes?

If the car runs good and then the misfire happens, you may have a harness problem on 4,5 & 6. Check it to see if there is a loose connector or some damage to the main supply to those coils. The blinking CEL is a warning not to drive the car as the misfire is causing catalyst damage. I doubt the timing is off or it would never run good. You just have an intermitent eelctronics problem. Rebooting fixes it so it's not mechanical.

Meant to mention that the ECM drives the coils, it could be having an issue. Check the plugs to it first.

Where are the plugs to the ECM?
