Default Side Window Alignment Problem

I've been having rainwater leaks in my 2001 Roadster and finally tracked down the cause (I think). The top of the driver's side window does not come up under the lip of the rubber seal on the underside edge of the rag top. On the passenger side the top of the window snugs up under the lip so that the lip covers almost all of the thickness of the glass. On the driver's side, though, the entire thickness of the glass is visible from the top looking down. The glass snugs up against the lip from the side but the lip does not cover the glass. This is consistent with the leakage I've been getting--none when driving and wind keeps the water moving, very little in light rain or short exposure, but squishy-soaked carpets on the two occassions when I had to park outside in strong rains (including one just-downgraded-from-hurricane tropical storm).

Does anyone know what can be done about this? Can the window track be realigned? Can the rubber seal be repositioned? Is the entire roof out of alignment somehow? I love this car but worrying about parking if it may rain (almost every day in Florida in the summer) is really affecting my enjoyment.

Pics?
Maybe you can do something with the rubber.

Is the window closing all the way, and just not aligned?
Or is the window not closing the problem?

Default Similar problem on 03 roadster

I have a similar issue with my 03 roadster, also my window doesn't drop when opening and closing the door. Passenger side does. I know my door electrics are messed up, are you having this issue too? I have had 2 shops try to find leak, but no luck.

If the window doesn't drop when you open the door... does the interror lights still come on? If not, look into the door switch.

Regarding poor window seals: You can adjust the glass. There's 3 different adjustments (height, pitch and tilt, I think). If I remember correctly all three are hex sockets on the bottom of the doors. You'll need to pop-out the plastic/rubber sockets before you can access them. The bently repair manual discusses the adjustments in great detail. Keep in mind, the adjustments are minimal (ie: 1/2" MAX).
