Default Rear window alignment

I've searched and it looks like it's just me so maybe someone can guide me.

I repaired the window regulator in my wife's B6 last night on the rear passenger side window. ONce I had the whole assembly out I removed the glass from the frame so I could pull the whole regulator off. I got things all reconnected and rigged to work correctly on the regulator now but when I put the glass back into the frame I can NOT get it to operate up and down smoothly at all, it binds then gets crooked and stops. Naturally, I assumed that if I couldn't move it by hand the car wouldn't likely be able to move it either and I was right.

Regulator and motor run great, it is definitely the window binding that is stopping the whole works now.

I have it stuck closed now so the car is useable while I seek out an answer and time to get back into it. Does anyone have any suggestions for what I need to do to get the window to run smoothly in the channel? I saw one video on youtube where the guy lubes the window channel with silicone spray, I guess if worse comes to worse I'll try that but it doesn't make much sense because the window operated okay before the regulator snapped and I pulled it apart.

I should know better than to doubt the value of lube. Sure enough a little goo solved the problem. Thanks for looking.
