Is this a good deal?
The B5 is definitely hands-down a better looking car, no question. I'm just concerned that considering it's going to be a daily driver the twin turbo will be more of a PITA to keep up with.
Both B5 and B6 S4s have their issues. B5 S4 problems are well-documented and known, everything from expensive turbos to blown headgaskets. Usually, the cause of these issues is hard use, modifications, and high mileage.
B6 S4s, however, have their hidden issues as well. Almost any B5 issue as far as drivetrain and body goes, is also a B6 issue. Additionally, B6 V8s are the newer style V8. When the timing chain randomly snaps, you'll need a very expensive engine replacement.
That said, be prepared. Any S4 can be expensive to keep up with, but then again, so can any poorly-maintained car.
None of these factors would prevent me from buying one if I was in the market, but I also used to work on them professionally, so the DIY factor saves a lot of money and stress if something breaks. If you have to pay a dealer to do the work, have a dedicated savings fund. As these cars age, maintenence prices will go up.
In the end, I've always been partial to pearl white B5 S4s, but I certainly would enjoy a red or yellow B6 S4 just as much. Good luck with the hunt!
